GeneChip® Targeted Genotyping Algorithm Enhancements for Release 1.5

ثبت نشده
چکیده

With the launch of the GeneChip® Targeted Genotyping System 1.5, algorithm enhancements have been made to the Molecular Inversion Probe (MIP) data analysis algorithms. These improvements do not affect the overall framework of MIP data analysis described in [1]. Their effect on the data is to improve the quality of genotyping as well as the speed of clustering. Improvements vary according to the assay panel and experiments analyzed. We have tested the new algorithm on a wide variety of assay panels and found increases of 0-0.2% in trio accuracy, 0-0.3% in completeness and 0.31% in conversion (passed assays).

Comparative evaluation of three human immunodeficiency virus genotyping systems: the HIV-GenotypR method, the HIV PRT GeneChip assay, and the HIV-1 RT line probe assay.

Evaluation of drug resistance by human immunodeficiency virus (HIV) genotyping has proven to be useful for the selection of drug combinations with maximum antiretroviral activity. We compared three genotyping methods for identification of mutations known to confer drug resistance in the reverse transcriptase (RT) and protease genes of HIV type 1 (HIV-1). The HIV-GenotypR method (GenotypR; Speci...

High-Resolution Chromosome Copy Number Analysis Using GeneChip Mapping Arrays

Chromosome copy number analysis using whole-genome expression and genotyping microarray technology is fundamentally improving our understanding of human disease. The GeneChip Human Mapping 100K Set in combination with the GeneChip Chromosome Copy Number Analysis Tool enables researchers to detect copy number alterations, loss of heterozygosity (LOH), and genotypes in a single experiment. High-r...

A robust algorithm for copy number detection using high-density oligonucleotide single nucleotide polymorphism genotyping arrays.

We have developed a robust algorithm for copy number analysis of the human genome using high-density oligonucleotide microarrays containing 116,204 single-nucleotide polymorphisms. The advantages of this algorithm include the improvement of signal-to-noise (S/N) ratios and the use of an optimized reference. The raw S/N ratios were improved by accounting for the length and GC content of the PCR ...
